The pilot injection does not transition smoothly into the main injection event?
Prolly not related to pilot injection cuz old mechanical diesels rattle too. Fingers likes watching us struggle

Here is a better graph of position, velocity and acceleration. Keep in mind these are for a piston without load and constant crank RPM.

I don't think it does. You're telling us that an inherent design of a piston engine is to blame for diesel rattle? Then why doesn't a diesel engine converted to CNG or propane rattle? They run the same stroke/bore, and even more compression than a gasoline engine due to available higher octane.
I have no clue what causes the rattle but an old gas engine sounds somewhat like a diesel when it detonates after the ignition being cut off.
Keep mulling it over guys. What happens when you drastically speed up and slow down the crank shaft.....
