Left a job site, got home and when I restarted the truck reduced engine power came on and now the truck won't shift past 3rd gear and it clunks when I put it into gear... Tried clearing codes with EFI Live and nothing. What could it be?

Yep the clunk is the transmission shifting into 3rd or 5th, whatever these trucks default to... I have tried clearing the codes with my V2 and they do not clear at all, they stay on.The clunk might just be it jumping straight to 3rd gear. Both those codes are just signals that something is amiss. Have you tried clearing them and driving to monitor input/output speed yet to see if you got some slippage?
There's also P0652 and C116, I changed the rear brakes, pads and rotors and this stuff popped, everything is connected, need to investigate. Not sure if they're relatedThose two codes are the only two codes?
P0652 is a 5 volt circuit. So any other items on that circuit dropping out can cause all sorts of problems. Might want to look into this. Supposedly the 5v reference for the AC sensor.
