Help: several error codes after installing new bully dog system

just picked up my 05 duramax from the shop today and got going down the road and after about 30 miles the check engine light came on so i had the system check the codes and this is what i got.... p0401,p0404,p1093, p1621. after reading about the codes on this site i joined because i am having a similar problem as some of the other members with the truck running sluggish when you put your foot to the floor. it runs fine otherwise, when i saw the code pop up i tuck the comp out of performance and put it in the lowest setting to get home. with the programmer i had a 4 inch exh and intake out on as well. i am new to all the diesel lingo and not so much of a trained mechanic so if you can help me try to stay away from all the abreviaition in other words dumb it down thanks

For the 1093 you will probably have to shim the FPRV.

Did you block the EGR? That is what the P0401 is most likely.

if the egr was blocked is that a bad thing? any ideas on the rest of the codes? I have looked all of them up now just need ideas to get rid of them! thanks

also is it a better fix to change the injectors or just do the shim job?
